Where can I get advise from an expert on precious stones, specifically diamonds?

I have a couple questions for an expert on precious stones, specifically diamonds. I'm not looking to buy or price any. My questions are more directed towards physical properties or characteristics of diamonds.

A gemologist from GIA should be able to help you (or a similar certification association). Look them up in the phone book. Yes, they are salesmen. However, they too have a lot of knowledge about the stones.

Are colored pearls, diamonds and odd colored precious stones manipulated or natural?

I understand that there many types of colored diamonds, pearls, and precious stones (ex: pink sapphire, white topaz, black diamonds, blue pearls,etc.) But how do they acquire their color? Natural and that's why the odd colored ones are more rare? They are not as popular and sell less so they make less?

Colors are the results of tiny amount of elements like iron that color gems like amythest. In small quantities is can devalue the gem but deeply colored gems are rare and more valuable. Think of the Hope Diamond. Most of the manipulation of gems is by heat or x-rays, but there are ways of detecting it.

I have in my possession some uncut precious stones, ruby's, emeralds, sapphires, and I have already had them checked for authenticity. I just want to know where I should sell them? Will a jewelry store buy them?

If you are in a large town check at the university. Go to the geology department. If there is a local gem and mineral society, they should know about it. The odds are very good that is you have a local gem and mineral society there will be at least one person there who facets. That person will be the one who would be interested in purchasing your gems.

Diamond,ruby,sapphire & emerald have been the premier precious stones for a long time.Which gems are most likely to join this bracket?

A precious stone must have three characteristics, Beauty, Durability and Rarity to qualify. Having said that rarity can be a problem, there are many stones which are too rare to have wide appeal because there are just not enough to satisfy the world market demand and become, as you put it "real" precious stones but have prices that outstrip many of the traditional group. Examples of these are Alexandrite, Demantoid Garnet, Uvarovite Garnet, Taaffite etc.
